Key Fob sends a three part code to RF receiver, this is read by BECM. IF the code matches what the BECM has stored doors unlock and alarm is turned off. Think you need to get someone with a Nanocom or similar on it. Had this problem or something like it with a motor i went out to a couple of weeks ago. It would not take EKA properly until it was put in with diagnostic unit. You cannot re sync keys when alarm is active.
 
Looking at the 'What it Does List' I am not sure it can get into the BeCM Settings....But it should resync the BeCM to the Engine ECU....

First thing he has to do is get rid of "Engine disabled" message by turning alarm off. Then he can re sync his keys. Then and only then, if car will not start, needs to re sync BECM to ECM. Key Fob code, EKA code and Security code in ECM are three totally different things. EKA code overrides Fob code to disable alarm when Fob signal is lost. Only with alarm disabled can key Fob be re synced to car. BECM to ECM loss of sync is a separate issue altogether.

The fact that FOB locking and unlocking was intermittant before all this started may mean the RF receiver is duff even though it is the latest version. I would try to beg borrow or steal a known working one just to eliminate that possibility.
