12 nuts, standard m8 nuts if you lose any.
I need to source an m8 nut because the manifold has been taken off before previously and noticed a nut missing the inside one at the end nearest to the windscreen. Either a bugger to bolt in or lost it taking the manifold at the time.
 
You have metal inlet so if you take the manifold off you’ll have to carefully clean the old ones off and replace the gaskets - STC2203 x6.
Easier just fit the pipes with it on. You can get away without replacing the gaskets on a later plastic manifold. The metal is like cheese so be careful not to gouge it, a used/dulled scourer works well

It is not always possible to replace the leak off pipes without removing the manifold, depends on the orientation of the injectors.

Do you know if the gasket on a 2.5 bmw is a full gasket or 6 separate ones? Thanks

You did it with the manifold in place? Wow. That must be really tricky to do.

Take the manifold off! You'll need a magnet in a stick to catch the nuts unless you're blessed with small hands. 12 nuts, as others have said. That one nearest the bulkhead (windscreen) on the underside also should have a bracket attached which holds the breather tubes in place. You slip that over the bolt before adding the nut and tightening up.
