When drilling the twist of the drill will bring out nearly all the swarf, any small bits will find their way to the bottom of diff casing after a bit and come out when you drain it after a few miles driving, either that or squirt some diesel down the axle tube and drain. As dag019 says they are only soft brass and not likely to do any harm.

The breather banjo bolts are ( or should be ) brass - and thus a centre punch should be able to get enough bite to both fold it in enough to loosen, and start undoing it as well ... provided you point the punch in the right direction ;) ..... I've been known to re-sharpen a punch off centre to assist with such a PITA ....

Looking at the snapped bolt it’s steel or cheap alloy. It’s been a while since I’ve uncovered a bodge. Will give the drilling a go

Hammer (gently) a torx or hex bit into the hole down the middle of the breather bolt. Should give you enough purchase to remove it with a few heat/plus-gas cycles.

that’s a good shout. Someone’s used a cheap steel banjo and it’s rusted to ****.

Have damaged the thread inside the axel case. Was a very tight squeeze and had to move the exhaust out the way.

what thread is the banjo bolt? Going to re-tap it but non of my taps fit?
