So the ushal water ingress. Got self adhesive flap seals but never fitted them. Do they go on the flap or the baulked?

You have the moulded ones that you can see while looking at the bulkhead then?
The flat type go on the flap - so new question of OP required!

What do you seals look like? Are they just flap pieces of foam? Or do they have a sort of lip and moulding?

Foam seals are a pain in the arse and do a good job of promoting rust if not of the closed cell type. Mine has the solid type fitted to the bulkhead.
