Gearbox noise after flood

Hello, new to here and looking for some expert advice.
My friend and I both have 300tdi manuals, last week in all the rain my friend went through a deep flood to quick and drowned his disco. I towed him home (about 6 miles) and after an afternoons work got it all running spot on again. However a week later and there is a rumbling noise coming from the transmision area especailly under load. If you de clutch the noise instantly stops but starts again when the clutch is released.
Is this water damage somewhere? Or I asked today if he had the transfer box in neutral when I towed him home and he didint, it was still in high box. I know (but at the time forgot) that you should have the transfer box in neutral when being towed, so I wonder if this has done some damage and is the cause of the noise?
Any advice is much appreciated.

Hi Tom, just on a point of order, it is normal to introduce yourself before wading into problems.

Right gearbox noises: first thing to do is drain and replace the oils out of the gearbox and transfer.
 
Hi – I’m James, the idiot friend who drowned the disco by driving too fast! I’ve been under and it seems there is a lot of play on the front prop shaft, could it be pinion bearing causing the noise do you think? I am currently still driving it – should I stop?

Thanks James, what is the best way to check for uj play? I'm looking to replace it for an auto at the weekend anyway - been on the cards for a while. Question is - Td5 auto with gearbox rebuild on 140k or 300tdi es with 130k of £1000 less!? Use, green laning, daily comute.
 
Hi, don't think its UJ's - they seem fine. Strangly the rumbling noise is loader when i go around left hand corners!!
 
Hi James,

Noise is def coming from under the gearbox and i only changed the rear discs 6 weeks ago and bears were fine. Fine up to about 40mph then as the revs increase the noise gets louder, dunk the clutch and everything seems fine. A real wierd one havent ever know anything like it before
 
It was the rubber bettween the rear prop and diff, changed it on Saturday and she's running sweet as a nut!! Thank to everyone
