Ok so top cover off..
Apart from a strange silver instant gasket stuff all looks ok, nothing looks broken everything looks shiney and new. Anything else I can check while cover is off?

You can select each gear in turn.[ you have taken care with detent balls ] Then turn the input shaft by hand while looking at the gears checking each in turn looking for any damaged teeth. Hard to see with selectors in place but what I can see look good. Everything should turn smoothly

What tottot said, not forgetting the reverse pinion right down in the bottom, plus: make sure the detent springs on the 3rd/4th synchro hub are all present and correct. They are the little leaf spring wotsits that sometimes come out and get mangled, there should be three of them. Now would be a good time to replace all the oil seals on the gearbox as well.
Edit: just remembered: also make sure the set-bolt in the end of the layshaft hasn't come loose; they do from time-to-time and can cause a buggered layshaft. It's under the little cover inside the bell housing. Fit a new set-bolt if it has come loose and Loctite it.

It is not hard to remove the selectors for a better look, but they do come out and go back in a certain order. [ if you do remove a video of how you do it would help replacement.]

is the output gear missing because the box had been fitted with an overdrive?

if so, that's a more expensive option, buy an overdrive :D

Thank you for all the replies so far. Yes it had an overdrive on before i got it. Im going to swop the missing bits off my old box.
Ok I've just had a poke around in there and moved all through all the gears and all looks good to me,the only noise is when I push down and turn the mainshaft from the bell housing end.
There's are lots of bits of muck and gasket sealent on the gears which I'm certain have come from when I've lifted the cover off, I'm thinking is it ok to just wash it down to the bottom of the box with some de greaser and flush out.
I'm going to remove the transfer box and re use my own, as I know it's been fine and remove the bell housing as I presume I will need to keep my 2a bell housing to go with the clutch slave.

...so got the clutch thingy off

didnt realised bell housing wouldnt come off without pulling the main shaft with it, and I carnt get layshaft nut off because I've nothing to hold onto on other end of mainshaft... hope that makes sense.will have to use a wooden post and my son holding it tomorrow to get the nut off.
How does the bell housing sepesepa from the shaft please?

mainshaft doesnt come out, if you have top off remove the interlock between the shafts and select 2 gears,16mm socket fits the bolt, tap the 3 bell housing bolts out too it helps with refitting

Thank you james that's tomorrows job sorted. Was the main shaft pulling out because I haven't undone the lay shaft bolt?

nut must be off the back of the mainshaft but they are usually quite a tight fit through the bearing, your trying to pull layshaft which is pulling on m/s

Righty ho done some more dismantling, to be honest more than I was expecting... Removed the selectors, jamed it into a gear like James said, removed layshaft nut (wasn't on tight) pulled belhousing and still didn't separate, bit of a jiggle and both shaft s came out together. Oh well. Don't know what I did wrong but anyway it's in bits now. All looks ok apart from what I think is 1st gear. Definitely missing about 5 teeth on the inner bit. Anyone got a spare I could buy? Or is it new only?
Here's some pictures for your amusement!
