90 door alignment

I have almost completed a complete rebuild of a 1986 90 3.5 V8. I have replaced all the body with either new or newish secondhand parts but I am having problems with the front doors.
They are the secondhand new style doors with door cards but they don't fit flush with the bodywork.
The hinge side of the doors seams to fit flush with the front wings but the edge of the doors on on the lock side protrudes about half an inch from the rear side panels. It looks like the door cards are in contact with the seat box so the lower section of the doors protrude.
I have removed the new door seals but the problem still exists.

Does anyone know if the depth of the door cards have changed over the years which might explain why they are in contact with the seat box.

Any advice would be gratefully received. David

are you sure the door corners are touching the seatbox?
im just in the middle of putting on my tub and bolting in the seatbox and ive noticed the two sill brackets point inwards , ive also noticed the seatbox is sitting out of alignment even though its bolted to the rear bulkhead. i did notice that all the brackets were designed to give movement when bolted loosly together so it could be that your seat box needs realigned.
 
Thanks for your reply. I havent touched the seatbox so I've no idea if it is set correctly. I will check the positioning of the box. Regards David
