Can anyone help with how to align the door top on split doors.

I am happy with how to align the door as a whole, an although in the pictures below the alignment of the hwole door is not perfect that is not the issue. I have same issue with all doors but the one pictured is the worst.

The door top itself seems to be angled too far away from the vehicle so doe snot give a good seal at the top. I have had this issue with the military door tops I have had fitted to the front for about 10 years but not this badly so have just lived with it. It is almost like the top of the door bottom is at the incorrect angle. Does anyone have any suggestions? I am using the correct door seals for the ali split doors which also doesn't help (but removing them does not fix the problem) where by the inside lip is a tubular seal and mush thicker than the outer.

As above, clamp door top, length of pipe over the rod. If you have a means of local heating rod near door frame it will reduce chance of bending the door box itself.
On a visit to the Land Rover factory many moons ago it was an eye opener on how workers made parts fit.
 
I had similar on a set of door tops on my series 3. I gently bent in the threaded rods that fix into the lower doors until the door top sat flush against the roof panel.
Do you mean the rods themselves? I made up stainless ones when I fitted these door tops but as these are the later style ali door tops the rod is removable so bending it should be possible as long as I get the orientation correct. But surely it is not the actual rod that is the issue it is the angle of the frame relative to the mating surface? a bent rod will just clamp down at an angle but will still clamp the two mating surfaces together and give the same angle result?
 
In that case one or the other has not been made at the correct angle.
That was my thought. But not sure how to tell. It’s an original Ali door top with an SP panels door bottom. But that’s the same as I have with all four doors.
 
Is it new door seal fitted to the roof? This might also be contributing to the angle of the door top if it is. The door seal might not have compressed yet.

That is definitely going to be a problem once the door top touches the new doors seal, but currently we are not even that close!

In the photo, the rear door top does look to curve outwards from the join to the top, you might need to take the glass out and give it some abuse !!
I did wonder that but I think it is just the photo. I had these apart to rebuild and replace seals and they sat flat on the bench. But I will try straight edge and see what it look like against that.
