The floor is a progressive taper down from the tunnel to the door lip.
I spotted mine through the top and seam welded underneath in the 3mm gap to close it up, wasn't too worried as it was getting seam sealed and painted afterwards.
Had I been replacing the floor sections then I would have just butted them to the inner edge of the box and seam welded them from above and seam sealed below.

Something like this, I still have this piece of "C" channel from when I first thought of it, great tool, tack it in place and cut through the door post with confidence in it not moving out of line or dropping at all. if the floor is bad repair that first
