Is it as simple as taking off the seal, a bead of silicone inside the full length, and reffitting?
If so, is there a particular silicone I should use?

Sometimes simply removing and refitting the boot seal can cure the leak. I use silicone grease on the seal surface. This repels water and helps the seal slip against the door, improving seal pressure.
 
Were you drilled the flore is that not the deisel tank in the Jack locker ?
The fuel tank is between the axles as mandated by regulation, of which the Reg number escapes me. The boot locker is simply a lowered section of the boor floor. It's nowhere near the fuel tank. ;)
