I really don't understand what these holes are for , they are basically letting water into my new door tops and its dripping out of the bolt on the inside and onto the inside floor , why would a drain hole exist that let water IN? Can I plug these with filler or is there a reason why I shouldn't do this , I can already see my 2 month old door top rusting.

supposed to let water out that runs past the seals,i spray a lot of waxoyl through the frame helps stop the rot from inside out

Are they to access a fastener? Cant remember, while since I had those doors.

It is well worth spraying Dinitrol or similar into the frames before fitting new doors! ;)
 
where did you get your tops?

I got one from famous four and the hole is a lot smaller, the hole on the other door is the same size as yours but neither let water in through the bolt, are your seals ok?
 
They are to let water out that gathers in the channel strip. If you block them you'll accelerate rusting as the water has no where to drain. A simple solution for a utility vehicle designed back in the day.
 
Use some sealant on the rubber strip - or get a new rubber strip, your's clearly isn't doing its job properly....
 
I have drilled holes to drain the second row doors in a station wagon or 3. I would rather replace the channels than the whole door- i also seal the door under the window channel.
