Morning all, I've now begun to weld in my new front sills. Ive removed the neg from the Bty but should i also disconnect the ECU etc? Does it matter if the ECU doesn't have any power for a month or so whilst i repair?

As long as the battery is disconnected you should be OK. No problem with the ECU's not having power.
 
Keep your return lead as close to your work area as possible. this will reduce the chance of the current finding a better path through electrical items and keep the return tight to the metal. the less resistance the better your results. your material should be as clean as possible as you do not have a flux to break up the oxide and float dirt from the joint
