Firstly I would like to state that I am not interested in tuning for performance or max power. I am just trying to return my pump to the original settings.

My injector pump was leaking (pouring) fuel from the throttle spindle. So I have just replaced that along with the related o-rings, bushes and seals. In order to do this I had to remove the anti-tamper collar and fully remove the max fuel screw, and the idle and max rev adjuster. The idle and max rev adjuster have been replaced with no problem, however despite carefully measuring and trying to replace it in the same position I now appear to be over fuelling. I am getting a lot more black smoke throughout the rev range, particularly on full throttle. I have backed the max fuel screw off a little already which has made things a lot better but still more smoke than it had before. How do I set this properly?

To set it up is it as basic as keep adjusting until there is just a hint of smoke on full throttle or is there a more accurate and official way to set the max fuel levels. Nothing else on the pump has been adjusted, and it has always been standard. There has been no adjustment to the diaphragm, boost pin or starwheel.
 
As you have replaced the 'O' rings and bushes, everything will have to be set up from scratch because the original settings are not the new settings.
Probably your best bet would be to go to a local diesel specialist and get them to set it up for you.
 
Don't know the answer to your question, but interested myself as mine does the same after the previous owner 'tweeked' the pump.
My thoughts are probably not doable in my case myself (everything has been moved/altered) and may end up sending the pump off.

The reason I did it myself was to not have to pay the obscene prices of the local diesel specialist. I did not rebuild the whole pump, just the throttle spindle, I followed the write up here which states everything should be the same. The idle and max rev were fine and everything else is working as it should and has not been adjusted. The only problem is the over fueling. I am going to continue backing it off a little until it stops smoking, but was wondering if there is an official procedure. These pumps are basic enough to set up it should be possible to do it yourself rather than have to pay an "expert" to google it as you cannot just plug in the laptop (what happened last time I took it to a garage)
