Now the prop is off try and spin the VCU mounting bearings, see if they are stiff, noisy or floppy. While you have it there check the prop UJs. I have had to change the bearings and a couple of UJs on my V plate TD and will have to check the bearings on my 55 plate TD4 as it is starting to drone...

This could be an indication of a fuel pump problem, may be worth taking to the stealers and get a computer check done. Any codes shown will give you a idea what is going on.

If it were me, I would take it to your dealer asap, while it is still under warrenty, explain what the problem is so they can start an investigation. Once that the 'defect' is known about then the warrenty should last until it is fixed to your satisfaction. If you are given the run around then...

The defect on mine only showed on a LR putah, not on an alternative all makes one.

Fuel pumps seem to be flavour of the month, similar symptoms on mine. A quick check on the dealers putah to make sure. Fleabay for pump and filter(while you are there), less than £100 for both.

Changed the battery, still beeping.

Could also be the relay in the engine bay fuse box.

Only 2 things I can think off that could cause your problem, some thing floating around in the diff houseing, or some glitch in the brake control system, ABS or hill decent inputs locking the wheels momentarily.
