Hello Land Rover afficianadoes.
I’ve just been rebuilding my series 3 and after fitting the gearbox I have put in the rear prop but it just looks quite close to the bottom of the cut out from the chassis.(see pictures) is this normal or should it sit in the center of the cut out hole? I can just get my fingers underneath so it isn’t touching.

Has it had time to settle on the springs? And did you lower it to the ground before tightening the nuts on the springs and shackle plates?

Haynes are not that good, try and get a reprint genuine manual.
Your issue is pretty simple. Either the back of the vehicle is too high, or the back of the transfer box is too low.
There are only so many things that can cause this, most of which have been suggested already.

Tbh I cant remember! just remember people have fitted them to wrong side causing the box or engine to sit funny, but if its central then you are most likely okay.
How old are the mounts, ie have they sagged?

Mounts are not new but are in great shape. No squashing or cracking.
 
Would it be a bad idea to pack the gearbox mounting wedges up with some large washers? I’m not sure wether to be to worried I can still fit my hand under the prop but just wondering should it sit centred in that hole?
 
Recon you are overthinking this, the shaft will move in the hole as suspension moves. Movement of the shaft so close to the box is not much. As you can fit your hand beneath I would say it is fine. As noted before no rubber boot is normal and with out it the gap would be bigger looking.
 
Just a thought but when fitting the gearbox the mount holes are quite big something like 10mm / 3/8" holes but should be 8mm / 5/16" bolts to allow for gearbox to sit properly so if 10mm / 3/8" bolts have been fitted they could be forcing the gearbox over enough to caurse your problem :)

Just wanted to make sure I wasn’t making a big boo-boo
