I think a logical plan of action needs to be formed if you're working on this yourself.
From what I have read, I would initially suggest:

1. Remove head again to replace gasket with new one and inspect cylinders / hot spots at same time.

2. Replace fuel filter and bleed system

3. Start and test run engine

4. If still not good remove each injector and check spray pattern. Consider getting them serviced / calibrated if in doubt

5. Start and test engine again.
 
You can remove one injector at a time and reconnect it to the pipe out of the engine so that you can see spray pattern , be very careful not to get in the way of the spray as it can cause serious injury. Manual for series 3 2.25 disel is the same as series 2 2.25 diesel.
 
I last had injectors serviced here in the Uk about 4 years ago cost was around $50 each.
New ones are available here at similar money, not sure about the quality though. Most good diesel shops should have the pressure setting kit and providing your spray pattern is good pressure setting is easy. Good luck and keep us posted on progress.
