Engines like being fully warmed up. The behaviour of an engine that has just been started and run on idle is often quite different to one that has had a good run out.
I can't see it doing much harm as long as the injectors are spraying, not producing solid jets of fuel, and the turbo isn't putting oil down the inlet tract.

I too am interested in the origins of the engine.
I have no idea what Arkonic is, but the idea of an engine that hasn't been made for nearly 30 years being removed from a vehicle, having only run 3k miles, and then sitting for two years on a garage floor, before being sold to this "lucky" buyer seems full of inconsistencies.
the orgins of the engine....person bought the Arkonic truck "wessex", had it shipped to the US and a LS swap was preformed. person kept the engine around for a back up for his 90 but then decided to sell it and the other parts of the drive train
 
so found a air leak at my fuel tank and fuel line. was excited that i had found my issue...replaced the fuel line and the engine does idle smoother but stil getting orignal issue of lots of black smoke and less power at top end. more power than before but still less than the old motor. was laid up with a back injury for a week so i am just getting back started with the repairs and mystery
 
I don't think that's the answer unless OP knows everything else is good. If good he should be running a system cleaner and then try the Italian service.

@mikeNC, I like @lynall suggestion re' FiP fuel pins. Many folk are tempted by these yet most just bellow out black smoke + if an ex-Arkonic engine there's a good chance they've fiddled with something for bling mode.

The other point we've all yet to ask is, why did Arkonic sell this engine and what was the build spec...especially any modifications? If they've added sporty mods and were unable to run the engine without black smoke the engine should be taken back to standard, set up and be proven to be a good engine running without black smoke except the std 200tdi puff at start up.
stock FiP pin...even swapped it out with the old pin from my old motor...nothing differnt... i reached out to Arkonic for in formation on the build but they dont return my calls. I did not purchase the motor from Arkonic
 
i have moved star ring a full rotation both directions and rotated the boost pin all directions and nothing changes. i have also swapped out 3 out of 4 injectors from my old motor and no changes there either

Mildly suspicious of that tale, it seems to have several chronological and legal inconsistencies.

But I doubt if you will ever discover the actual facts, so better run with what you have.

hmmm what inconsistencies? i saw the wessox truck with the LS in it at the gentlemans presonal garage. it was imported a couple years ago and the swap was preformed once it arrived

It is a thirty year old engine, and has only done a few thousand miles. And I think it is against US law to import modified or re-engined vehicles from the UK. The US authorities destroy such vehicles if they are found. So how did this thing get to the US, and back, despite being modified?

....this was a complete rebuild truck from Arkonic with the proper orignal motor. imported @2800 mile after rebuild and tiltled.. the 200 tdi and drive train was removed and an LS was installed... i dont follow the to the US and back.. i am in the US and so is the 110 that this motor is from

I assumed you were in the UK, as most of the members are in the UK. It is helpful if you post a location.

The history of the engine is useful in establishing what may be causing the problem you have described. Wondering if the piton rings were installed correctly during the rebuild. I should think there is an oil control ring under the pressure rings on the pistons, and if the wrong one has been fitted, it could be causing the issue.
