Could be the cables failed. Have you tried to raise with th ignition key. Also being three door I assume a soft top is the thing out of alignment
Put the ign key in the tailgate handle and turn it right. Should hear the motor still even if the cable failed. Alternatively take the door card off and see if the cable snap. Yes, I never use the rear window, so jamming it closed is an option. Have to find some way of working around the window dropping a bit to clear the plastic at the top. By not using it allows it to rust in one place, opening and closing keeps the rust down. I drop my Windows every so often.
I do exactly the same with the rear wiper on Buttercup, every other week or so otherwise it seems to gum up.Good move, as apart form your reasoning the grease in the motor gears can harden with age.
I run mine (RRC) up & down occasionally, especially those rarely used ones in the rear doors. I do the same with the sunroof.
On opening up the tailgate, I found a snapped wire and the winder choked up with broken wire. I ordered another winder off eBay and was pleased to find it was already strung and all I had to do was fit my electric winder motor to it. Refitted it and after winding the window up and down a couple of times it must have calibrated and it did the drop down to clear the plastic trim at the top. It took a couple of minutes to figure out the two adjuster bolts at the bottom of the winder frame to make the glass snug against the window frame seal.
