How easy is this to do on a td5 defender 2001reg ? is it as simple as undoing to 2 allen key bolts and placing a thin piece of metal over the hole and nipping bolts back up?

Yes but the blanking kits do a nicer job and do away with the entire thing.
I did my old td5 disco and did 50k with no issues, well from that bit anyway!

Hardest part is getting the two allen bolts out of the exhaust manifold without snapping them. You can simply cut a blanking plate from a baked bean tin and slide it between the manifold and the egr pipe but it is much better and neater to get a thicker steel blanking plate and an egr removal kit and remove the entire egr gubbins. I do this on all of my motors with no issues.
 
Shifty's right, same with glow plugs.
i always use VHT copper silicone on exhaust manifolds / turbo connections etc

I am told that I have to cut the downpipe to remove when replacing exhaust with a decat, unless I want remove turbo or gearbox mount?

Anyone done this?

The two allen screws are quite small I have heard of people snapping them which leaves you having to get them out before you can use the vehicle again, when I did mine they were bad, I tried them and decided to leave them in. Fitted the blank plate between the flexible pipe and the exhaust gas cooler unit on the front of the engine, bolts were easy to remove, some time later took the manifold off and took them out when I was ready for them.
