While having an engine change I found out that one of the fuel pump ports had been left open and the pump had water in it, after cleaning it and eventually getting it started it lacks power and I dont feel that it revs up as well as the last engine. Its getting better with use but its only topping 55mph right now. A mechanic friend told me that ATF fluid is great for purging the fuel system. Has anyone done this or is it bad advice?

I have never heard of that before. If it's improving as you drive it, I'd just stick some Miller's ecomax in and take it for a good blast - 100 miles or so.

Only thing the ATF is doing is adding additional lubrication. Plus it contains cleaning agents. A little added to fuel should not do any harm.
