Done about 2k on new front disc pads, fitted about two years ago. They recently have taken to really squealing for the first few times I use them in a day. Seems to wear off. Is it likely just to be surface rust on the discs or do I need more copper grease behind them

Could well be the time of year ive noticed mine doing it to, but as you said it wears off after a few brakes. Could well be moisture on the disk due to the cold weather causing the pads to slip and thus squeal until the disks are warm and moisture has gone...
