Take the headlining out and this will reveal two nyloc nuts either side holding the roof bars on. Once out they will leave a 6 mm hole is, find some rubber or plastic plugs and mastic them in place to prevent the inevitable leaks.
I have just had the lining out to seal both sunroof frames in.
It is not a bad job just a little time consuming, it took two of us about 30 mins to get it out and 40 mins to get it back in.

Sounds like you are trying to fit something youve paid to have made but you dont like the way its been made.
If its `custom made' why not send it back to get it to `custom fit' the way you want?
My custom sd roof rack is coming on friday and he has just let me know that it has been made for a disco 2 without roof bars

You Dont even have to remove the whole headlining to remove the roof rails.
Remove the front over head map pocket
Remove sunvisors and fittings
unclip the front seat belt "B" pillar trims
Remove grab handles and just lower either side a bit and you can get to the nuts holding them on.
Hours work tops. The holes left are quite big at 35mm. Land Rover do make a plug / bung that fits nicely and can be made even more watertight by installing them with silicone.
