My brand new 2005 manual transmission 3-door RAV4 produces an (electronic
sounding) whistle
when pressing the accelerator pedal, between 80 and 110 km/h, so nearly
continuously.
Dealership has replaced a component in the gearbox, but the annoying whistle
remains.
Anybody got a proper fix from Toyota, or also just the message that they
find it acceptable?

If the dealership is telling you that the sounds are acceptable, they should
be able to demonstrate that with another like vehicle. If the other Rav4
makes the same sound, then it is probably acceptable, if it does not...
