I have come across a few posts suggesting to drill a hole in the rear boot compartment to let the water drain away. I was going to do this but I thought I should first check with you guys that there are no subfloors/wires/hosing etc that I sholud be aware of. Can I simply drill a hole straight through?

Yup, straight thru the lowest bit. If your not confident that theres not any wires under there just drill thru slowly and you will see.

have you replaced or repaired the tailgate door seal aswell.

a can of silicone spray,or two,sprayed liberally onto all my door seals made them like new again.
