I've just replaced the entire A/C system on my '97 P38 4.6 HSE, except the temp sensors and evaporator which I thoroughly flushed out. Vacuum was good and charging went well. I now have a situation where I occasionally get muggy outside air for about two minutes before it returns to cool. I did have this issue on the previous system before the compressor finally died, so I don't think it can be a fault with any of the components that I've replaced.

I wondered if it could be the HVAC ECU playing around. Has anyone else had the same experience? Any thoughts?

It's not unusual for it to take a couple of minutes to produce really cool air, and if the aircon drains are blocked it may well be muggy. Not likely to be the HEVAC but just possibly a blend motor sticking.
 
It gets cool shortly after starting. The issue happens while driving. On a 15klm journey it will happen about 2 - 3 times. I'm now monitoring when it happens to see if there is any link to road speed, engine speed or other possible situation. Drains are clear, judging by the water dripping from the tunnel.

Do you have the HEVAC on Auto? If so go to manual and see if the problem persists.
 
It would seem that the issue may be connected to road or engine speed, as I have noticed that when I slow at junctions or such like the A/C temp gets warmer. When I pull away and get cruising it comes back cool.

Have you checked the compressor belt tension?
 
Could it be the aircon fans aren't cutting in?
could be, mine very rarely come on. I missed the bit about water in the footwell. Worth a taste to see if it's sweet (antifreeze =o rings), tasteless = a/c drains, pollen filter housing leak or sun roof drains), bitter = a cat's got in and had a pi$$:D Forget the bit after rarely come on , I got confused and mixed posts

That's why I missed it then, ah well, must go, got the last of the drive to jet wash and I'm getting funny looks from "The Enemy"

Does the wifi not reach as far as the shed? An old Rangie seat next to the lawn-mower / beer table and you're away.
