Going to upgrade from the standard 45amp to 100 amp alternator as I need to change the alternator anyhow and give me options for the future plus i have a split charge system with a fair few auxiliaries.

Does a 100amp alternator charge the batteries better - obviously the charging voltage will be the same?

No - Batteries charge as fast/slow as their age and condition allow. The Alternator charges at a regulated 5A to stop a battery going bang, irrespective of it being a 60 or 100A rating

A 100A Alternator gives a greater capacity to run more kit simultaneously, the battery is really only there for starting.
